Doctors said he had a severe allergic reaction and sent him back to detention the following day.
The 44-year-old was flown to Berlin early Saturday following a standoff over his evacuation from Russian Federation for emergency medical treatment.
"Navalny will survive poison attack, but be incapacitated for months as a politician", Bizilj, the head of the Cinema for Peace foundation that brought Navalny to Berlin's Charité hospital in a chartered air ambulance, said Sunday, according to Reuters.
"Alexei Navalny has been loaded into an ambulance and they are taking him to the airport", his spokeswoman Kira Yarmysh tweeted early on Saturday.
Mr Navalny fell ill while on a domestic flight, and he was taken on a stretcher off the plane and rushed to hospital after it made an emergency landing in Omsk.
Disturbing video appeared to show a stricken Mr Navalny howling in agony on the flight. That was why the activist was moved to the toxicology unit, he said.
Medical staff at the hospital in Omsk said on Friday evening, after clearing Navalny to be flown out, that he was in an induced coma and his life was not in immediate danger.
"Without your support, we wouldn't have been able to take him!" she wrote.
Health officials then indicated that traces of an industrial chemical had been found on his skin and hair.
The most prominent member of Russia's opposition, Navalny campaigned to challenge Putin in the 2018 presidential election but was barred from running. He has served multiple jail terms. "We're completely in the dark right now", said Mr Bizilj.
Murakhovsky said he has received an update from the Charite hospital in Berlin that the activist remains in stable but "serious" condition.
"[It was] like something was switched off - like medicine mode off, cover-up operation mode on - and the doctors refused to co-operate any more, refused to give any information even to Alexei's wife", he said. "So the real work starts now with the doctors at the Charite", he added.
Navalny was under intense police surveillance in preceding days, a Russian tabloid newspaper cited law enforcement sources as saying.
As the plane left Omsk, Navalny's wife Yulia thanked supporters via Instagram for their "persistence".
The Kremlin has denied the delay was political and said it was purely a medical decision.
Foreign leaders including Germany's Angela Merkel and France's Emmanuel Macron have expressed concern for Mr Navalny.
Another doctor with ties to the politician, Dr. Anastasia Vasilyeva, said that diagnosing Navalny with a metabolic disorder says nothing about what may have caused it - it could still have been the result of a poisoning.
The doctors who treated him in Omsk said Monday "there can be no doubt" that they had saved Navalny's life. Earlier that year, his organisation was declared a "foreign agent".
